How does the percentage work?

It is relative to the current speed. 200 plays twice as fast, 50 plays at half pace, and 100 leaves the animation exactly as it was.

Are any pixels re-encoded?

No. Only the per-frame delay values are rewritten, so the picture is untouched and the file size barely moves.

Why does a very fast setting look choppy?

Because delays hit a floor. Most players clamp anything under about 20 milliseconds, so past a point the animation stops getting faster and starts dropping smoothness.

Can I slow it down a lot?

Yes, but long delays make the motion read as a slideshow rather than an animation. Below about 25 percent, interpolating new frames would serve you better.
